I recently started having issues with my KDF46E2000 (yellowish band near the top), and called Sony about it and they offered to replace the TV with a 46" Bravia S series for $400 CDN (which I took them up on their offer for). When I asked what to do with the old TV, they said I could dispose of it or do whatever I wished to with it. However, yesterday the old set also started to shutdown and power light started blinking in 3 blink intervals (on top of the yellow band at the top of the screen.) I switched the cooling option to high and it seems to have "fixed" things for now. However, my wife found one of the receipts and it turns out that we had paid for an instore Extended Warranty on the TV set.
My question is would the instore warranty be void if we went straight to Sony in the first place? I was hoping to give the old set to a family member, and it looked initially that all it would take to fix the yellowish banding would be a bulb replacement, but now it looks like it might need to repaired altogether, and I don't really want to trash an otherwise good TV set.

You have a couple of options. You can contact the store you bought it from or contact Sony directly. I would contact Sony directly. The reason below.
I checked and it's an optical block issue. It's not a lamp issue. Optical block issues can cost about $600 to $1000 to replace/repair.
However, there is good news. Sony is aware of the issue and will fix the issue free of charge until June 2010 (it was just extend to June 2010)

As part of the Sony commitment to quality, Sony Canada is announcing that it is extending the limited warranty (parts and labour), in Canada, on the optical block of the above-referenced 2006 model Microdisplay Rear Projection televisions until June 30, 2010, regardless of purchase date. For any customer who requires repair of the optical block on one of the affected models, Sony Canada will cover the cost of the optical block repair (parts and labour) at no charge through June 30, 2010. This extended warranty does not apply to the replaceable projection lamp or the other parts that may be used in the televisions.
Sony Canada is also announcing that for any owner of these model televisions who paid out-of-pocket expenses on or before February 28, 2009 for an estimate or repair service to replace the optical block, Sony will reimburse the customer for the cost of the optical block and the labour expense to replace it, subject to certain conditions. To receive reimbursement, please follow completely the directions on the claim form for reimbursement attached HERE; all claims must be postmarked by April 15, 2009. See the claim form for complete terms and conditions.
For customers currently under a 3rd party extended warranty or service contract, please contact your third party service provider directly. This offer is available only to end-user consumers who purchased their affected television at retail in Canada and is not transferable. The offer is not available to providers, obligors, underwriters, or administrators of performance service plans, buyer protection plans, or other warranty or extended warranty programs. This offer is not part of the Sony limited warranty or Sony Care extended warranty plan.

I would suggest contacting the 3rd party warranty company.
Sony's replacement of the TV fulfills their obligation under any implied warranty, so for them to go ahead and fix the old one that was to be "disposed of" would go nowhere.
The 3rd party, however, most likely has no idea that the TV has been replaced and will probably also offer a replacement set for the original projection model. It's just not cost effective to try to fix an optical assembly, unless their extended service plan allows "refurbished" parts to be used... I see you're in Canada... what dealer did you purchase from?

I bought the TV at The Brick, along with a 4 Year Extended Warranty (walk-in).

I would check with the Brick. However, I might try Sony first since they it's cover through the official Sony warranty.

Go for it.
Be warned, however, that the serial number of your old set would be on file, and Sony would likely turn down any claim on the same set. Especially after they kindly replaced the previous one.
The Brick's extended warranty company (Trans Global) would probably not have the same serial number information on file, however... unless they make a claim to Sony to subsidize the cost of the repair/replacement.
Give it a try and see what happens... but I would probably suggest going straight to the Brick and not pursue anything through Sony of Canada again.
